The other day I was crossing a long bridge and finally fueled after the fuel range showed 1 mile and fuel gauge was on E. When I filled up I only was able to put in 14.3 gallons. My user's manual says that "Fuel Tank Capacity (Reference)" is 17.0 gallon. Do I still need to protect fuel pump and avoid fuel level getting below about 1/4 tank if Lexus keeps an extra 2.7 gallons as a buffer?

Yes. I would never let a fuel injected car with an in tank electric fuel pump go below 1/4 tank.
