Honda has a history of automatic transmission issues going back to around the 90s. Does Honda still have issues with their automatic transmissions?

Not really, while they are not too notch they don't really have the issues to that they had in the past. They are much better at making CVTS then they were traditional automatics and their traditional automatics are now supplied by ZF.

Their 9 and 10 speed automatics have proven troublesome, so have the Odyssey 6 speed automatic transmissions from a few years ago. +some of the CVTs from 5 10 years ago, now the kinks are ironed out with those.
