If you buy any brand-new Jeep, it automatically comes with a 3-year, 36k mile bumper-to-bumper warranty. There isn't an option to decline.
You might be thinking of the 100k mile extended warranty that may be offered. That is optional, and I wouldn't do it. It's basically an insurance policy and you will pay a deductible if you file a claim and it's approved.
There's a lot less that can go wrong with a manual than an automatic.
I don't have firsthand experience owning one. Knowing Stellantis, new Jeeps aren't nearly as quality made as they were when AMC owned Jeep back in the '80s.
I would not buy any Stellantis product if you value your money.

You're better off with a Bronco if you're looking at that type of vehicle. More modern and more civilized than the Wrangler. And you can also get it with a stick.
@anthony-zingale broncos are also nothing like they once were. I heard they have plastic oil pans now
