I have a 1988 lincoln towncar, I recently changed the motor from a 1987 grand marquis, everything is set up correctly: up to my knowledge, new spark plugs, new wires, fresh oil, new fuel filter, cleaned the sensor and intake manifold, I still hear a knocking/thump sound momentarily when I ride it for about 25 plus mintutes on the freeway 65mph. Hesitation comes with the sound. What can this be ?

well pray it's something simple like the fuel pump starting to wear out which can be pressure tested which will make the engine thump as it has fuel and no fuel hits you'll know if you'll and pray it's not internal to the transmission which can also thump and cause the fortune to rebuild
