How to fix my 2006 Scion Xa?

I have only had the car a little over a year, paid $100 with a rebuilt engine with 135000+ miles, it's at 145000+ miles now I have only had to do basic maintenance..new battery, new breaks front n back, oil changes, tune-up, etc. I have had wheel bearing replaced passenger side, and going to get driver side done. The previous owner did not take care of this baby at all! It was rear-ended by son's parked car from a drunk driver, so bumber got damaged, hatchback door n back passenger door were jammed, I can open them. Anyway, I am now having some little issues with interior roof light, compartment light and doors open symbol stays on .even when care is off! Does not drain battery at all. And my power windows( front) are beginning to stutter. Driver window stalls going up. So I try not to even roll it down because it takes forever to get up. A/C never was cool..blows but not cold, had half can (18oz can) of freon go in..but then discovered the 50amp and 7.5amp fuses were missing from fuse box under the hood! All other fuses inserted were good. Plus, checked the interior box..they all were good too. 

Should I get the fuses and see if that's all it needed? I will check the Air filter behind glove box to see what condition that's in. 

Now with the window issue, should I replace the entire motor? And what about the interior light issue? 

I have had it placed on diagnostics and only thing that showed was I think the catalytic converter or whatever deals the exhaust or pollution.

Well when windows stopped working first spray all the runners front and back with silicone spray oil it could be there sticking. If not replace the motor. Now since that thing is obviously been wrecked a zillion times odds are the doors and things will never close correctly me I would just pull the fuse for the door lights and really needs those things rather than try to trace through the whole car and try to bend the frame back together to get the lights to go off
