Is my alternator a smart voltage alternator when the battery is lower than 12.5 it will read around 13.9 running but then after a while it settles at 12.8 to 12.9 volts and never goes under nor over.

I don't understand this statement. There can only be one voltage.
13.9, 12.8, and 12.9 are all normal charging voltages.

can you please explain exactly what you mean by smart alternator? By themselves, no. Alternators are "dumb" devices.
Do you mean can the Accord's computer adjust the charging system voltage , depending on loads and conditions? Most cars made in the last 10 years do this, yes.
