I have a 2015 Ford Focus Titanium. Very recently, I had to replace the transmission on my car which Ford refused to pay though it was supposed to be covered by their costumer satisfaction program. Shortly after, I keep hearing a grinding noise when the car the changes gears from first to second and when the car is backing up. Is this normal foR a new automatic transmission?

No, but it's not really surprising on one of those. The Ford "PowerShift" transmissions used in that car have an inherently flawed design that Ford knew about when they were sold. There was a class action lawsuit and settlement but the time limit for claims expired some time ago.
That transmission will never really be right, but possibly the shop that installed it can tweak it to reduce or eliminate the grinding. Once operating reasonably well your best course of action would be to get rid of the car. (There is no fix for the transmission's design flaws.)
