I have a 2017 VW Jetta base model manual 5 speed. It has 41,000 miles and has recently developed an occasional engine knock in 3rd gear at about 30-35 mph. It's not highly noticeable, but I have heard it while driving in areas that give feedback acoustics (underpasses, etc). I've kept up with regular maintenance, except for changing the plugs at 40k miles.

If it is recent, and you changed the plugs yourself did you make sure that the plugs were properly gapped? Incorrect spark plugs gap may cause engine knock. Being a VW and I'm assuming direct injection, these things can be quite picky when it comes to tolerances.
The plugs have not been changed. Yes, it is direct injection.
