I just bought a 2013 Honda Civic 5 speed manual with 112k miles on it. I've never driven a manual before and I've heard some people say being stopped at red lights in gear with the clutch pedal down causes wear on the bearings. Do I need to put my car in neutral at red lights or is leaving it in gear with the clutch fully depressed okay?

Take it out of gear. Keeping your foot on the clutch keeps pressure on the throw out bearing and wears it out prematurely.

Put it in neutral at red lights to prolong the life of your transmission. That’s what I always do in my vehicle; no repairs needed for my manual the last 240,000 miles (including the clutch).
