When you remove the transmission pan from the car, what is the proper way to clean the the transmission pan?
Some people say to use brake cleaners, parts cleaner and even soap & water to clean the transmission pan.

There is no "proper way". It doesn't matter how you clean it as long as your remove the dirt. All three will work, but parts/brake cleaner will make the job the easiest and quickest. Soap + water will probably required a few cycles.
