Are you are talking about the 3.8 V6 that came in the Wrangler from 2007-2011? It's a virtual certainty that you would have bring over all of the wiring and modules from the donor vehicle to match the engine. Not a great idea.
On the other hand if you're talking about the GM 3800 the project gets worse. Much worse.
Of course you can do almost anything with enough time, money, and custom fabrication skills.

you don't. Modern vehicles are too integrated. You'll need to transplant the whole electronic system from the donor.
