I would follow what the manual recommends.

Toyota recommends flushing the cooling system on your vehicle every 30,000 miles. For the first 30,000 mile interval I would follow their recommendation but ask that when it is flushed they replace it with a 100,000 mile coolant. Many are available on the market today. Its becoming more and more common that the consumable parts and fluids on a brand new car are low quality. I have heard GM is putting 20,000 mile tires on their trucks now to increase their margin. As a result I would follow their recommendation but ask that they use a better quality fluid in the replacement.
