How deep was the water? You shouldn't be driving on inundated roads if you can't see the road itself. A foot of flowing water is enough to move a car.

If it wasn't up to the car's undercarriage, it should be fine. Cars are designed to get wet. They're not designed to be inundated. Transmissions must be able to "breathe" as they heat up. If water got up to the vent tube, you might clean out the entire transmission and the tranny's cooling lines to be safe. Water in the transmission isn't covered under that car's Warranty.
