I have a 2000 Honda civic with about 256,000 miles on it, just got it little over a month ago. There is sludge building up in the coolant overfill reservoir. Could this be due to cracked headers? I have ordered headers and plan on replacing but just curious if this would possibly be the cause or if its more severe than just replacing the headers?

It's probably just 22 years of crud in the reservoir tank. What do exhaust headers have to do with it?
What does the bottom of your windshield washer fluid reservoir look like, a septic tank?
oh golly doc

why would exhaust headers cause sludgy coolant?
Or did you mean cylinder heads?
