Would a 2012 Honda Accord with a I4 2.4 L natural aspiration engine and a manual transmission with 100,000 miles on it would it be a better buy than the 05 lexus?
Clarification: which Lexus model (and how many miles on it)? Also, how many years and miles do you need it to last you?
I am not sure about the miles it is an 05 ES automatic with the 3.3L V6

I would go with the Accord. The weak spot in those were the Automatic transmissions. With a manual it’ll run forever, occasionally needing a clutch. As long as it hasn’t been dogged a factory clutch can last well over 200k miles. I’d recommend having a mechanic check it over, and have them use a boroscope to see what condition the clutch is in.
Yes the Accord would be better. The manual transmission is pretty bullet proof, and there are a lot less bells and whistles to go wrong.
