Can an improperly towed vehical, lead to transmission damage

My 2003 Tundra, v8, 4.7L Limited was towed be the wheel lift on the back of a tow truck. The driver of the tow truck strapped down one of the rear wheels to the lift, and other side fell off the lift in transit. After I replaced the water pump that was reason for tow, the truck felt like the brakes were stiff in reverse and quickly got to the point where it won't reverse. It also feels like gears are grindind in positions. The strapped tire was locked in place, and the one that fell off hit the road and may have been forced to to spin. 

Fluid was good and and clean when I replaced it an the filter almost 8 months ago. I had no signs of any transmission issues until after the tow.

An impact like that could have damaged a lot of different things, transmission included.

Absolutely.

You may want to ask the towing company to pay for any transmission damage, if you have video/photo evidence of the wheel falling off & rotating, in transit.
