A friend wants to swap his US made Tacoma for my Japan made 4Runner.
same mileage and same year, and similar modifications.
Things I concerned about are Japan made VS US made, and good 5speed auto transmission VS problematic 6speed auto transmission.
should I exchange mine with him?
Hesitating.

I don’t think the 6 speed transmission is problematic. Both vehicles are good and if well taken care of, they can last a long time.

If it were me - you did get the 4runner for a reason, right? - stick to what you got, unless you had a change of heart and wished you needed the truck. Also, why does he want to swap vehicles?
