My car keeps throwing out misfire codes primarily for cylinder 3 and then also throws out codes for variable cylinders. I've replaced all the ignition coils and spark plugs all oem stuff. It the car studders and shudders at low speeds and shifts hard. I'm not sure what I should do next.

As a starting point, take it to a major auto parts store and have them scan it for any codes.
I had it scanned just misfire codes. Came up which is y I replaced all the spark plugs and ignition coils.

Has the timing belt ever been changed?
Yes timing belt water pump and tensioner. Only about 30k on the belt.
Check for a vacuum leak. If not that, have a mechanic with a good scan tool look at the live data, see what is going on with the fuel trims and timing.
