My van has been sitting on four flats for two months. Would this case damage to the wheels so that I'd have to replace the wheels along with the tires?

It would be helpful if you included the make, model, and year of "your van". That includes alloy rims vs steel rims. Steel rims are more robust than alloy rims. The primary metal in alloy wheels is aluminum, which is soft and may crack. Steel rims may be fine. 

 

You should've gotten jack stands to hold the van up, so that it wasn't resting on the rims.
