Toyota RAV Prime - is it harmful if the engine is not used?

The Toyota Prime will not use its engine for trips under 42 miles.  So if the majority of your trips are less than 42 miles, the engine will not be used for extended periods of time.  Isn't this harmful to the engine?  Moisture buildup. seals and gaskets drying out, etc.?

I would think it's a good idea to run the combustion engine once in a while.

42 mi is a lot. Won't the engine start up if you floor the accelerator?

I would have those concerns as well. Do you have the option to use the gasoline engine when you wish or only when the car decides?

Yes, and to hybrid battery too. Sometimes just "forget" to charge electric motors so the car will run in hybrid mode.
