Trying to decide between a Honda HRV(CVT) and a Subaru Crosstrek(Manual) I can't come to a decision both seem like great options.

In general I'd take a manual trans over a CVT any day of the week.

Manual trans all day long.

Between the two, I would go for the Crosstrek hands down. Don't forget Crosstrek is made in Japan and the HR-V is made in Mexico.
