I'm considering a used Toyota sedan and would like advice about which engine/trans combinations are most desirable & which to steer clear of for '03-'14 Camry and/or Corolla models.
Also, would you suggest the Launch X431 Creader as an ample tool for the inspection and continued maintenance?

I would suggest that the Corolla 1.8 liter with a manual is about as trouble-free as any. But with used cars, previous owner's abuse/neglect is often more important.

That's a lot of models... Well 03-09 will likely have engine burning issues and are most likely high miles. So newer is better in this case. I would stick with 2012+ if I were you.
As for desirability, that is entirely up to you for what you want and your intended purpose of the car. Corolla would probably get better gas mileage, Camry would have more space. By the numbers 2013 is supposably the best year so far.
