What can be done to protect a cars computer from a Electromagnetic pulse ?
Probably not much. There is so much electronic equipment and sensors on modern vehicles it's hard to see how you could shield it all. If you're really concerned about that possibility you need an older model with ignition points, carb, and a generator with an electromechanical regulator. Maybe an older diesel with mechanical injection if you're really looking at a bugout vehicle for a SHTF scenario.

I love tin foil, now that I am retired. I am in command of the kitchen again.
The body of the car is just one big Faraday cage. So in fact it shields quite well. I suppose if there were in fact a strong EM pulse (like from coronal mass ejection from the sun), it could knock out the radio since the antenna is outside the body and it has sensitive electronics.

Actually, that's not so true anymore.
The short version is that the larger openings for the vehicle windows create a vulnerability for radio waves of a certain frequency to enter/exit. With modern construction/materials, cars are a lot less Faraday-ish than they used to be.
True, I suppose a window could pass 500MHz+ radio waves. I just don't think this is an issue that happens or anybody needs to worry about. Even solar flares typically fall below 100MHz.
I want to be prepared in case my car is subject to a major EM pulse.

I agree 100%. No real reason to put thought into this one.
Save your life energy. If we get hit with an electromagnetic pulse 99% of all cars would become boat anchors no matter what you do. If you are really worried about losing transportation buy an old car with points & condenser and no electronics and keep it handy.
