Are there any known problems with a 2021 Highlander and Pilot? I know with the current generations for each car, it may be too early to tell. But, I'm leaning more towards the Highlander LE AWD. I know that it is mainly personal preference as Honda and Toyota both have good and bad.

They're both excellent vehicles. Going by their track record, the Honda automatic transmissions are relatively weaker than the Toyota transmissions.
The Highlander will outlast the Pilot, if you keep vehicles, long term.
I would go with the Highlander over the Pilot. The Pilot has the 9-speed transmission and the jury is still out on its long term reliability. Also, the engine is direct injection and susceptible to carbon build up on the back of the intake valves over time, and has cylinder deactivation which can wear out/damage the engine over time. The Highlander has none of those issues.
Well long term we can't really tell its been out for 2 model years 2020 and 2021 so do research on 2020 models but nothing too severe from what I see though first year models with the 8 speed automatic do tend to have issues but this is the second year. All of what I said above is for the Highlander, which is what I would get especially if you are getting AWD.
With the current generations, I lean Highlander between the two, but I wouldn’t say no to a Pilot.
If you asked me this question with the previous generations, I’d sway Pilot. I kinda like the boxy look.
Test drive both and see which feels better.
