Audi A4 2.6 quattro 1996
So, I have a 164k miles driven example of the aforementioned car. Overall it runs great and the ac works as well. But recently, I have noticed a vibration/shudder during deceleration when engine braking pretty much exactly at 1200-1350 rpm. What could be causing this as the vibration doesn't (yet) occur during acceleration? The wheels are balanced.

Personal I would check for any vaccum leaks or cracks in hoses into the inlet manifold.
If you dont know what this is take it to a mechanic.

I would suspect the drivetrain, but it could a few things.
