Bad Transmission After Rear Axel Change?

2002 Dodge Ram SLT 4X2 QuadCab LongBed 262,500 Miles Automatic 4.7L V8. No Codes

I have had my Dodge Ram since 2006 and have never had a transmission problem, always changed fluid and filters. My Rear Axel decided to start going bad at around 258,000 miles and I got it replaced at a repair shop with a used one from a wrecked truck that only had 104,000 miles on it, and at that time when it got replaced my truck was up to 259,500 miles.  Now at around 261,000 miles I started to notice that if I was on the highway or going over 65 MPH my overdrive would shift up and down over and over, I checked all my transmission fluid, etc and all was still red, not smelling burned and full. Since then I just kept her on the low roads, now she is at 262,500 miles and I am getting a bad clunk when she shifts from 2nd to 3rd which did get worse over time. Right now no codes are appearing, and checked transmission fluid again and all is still ok there.  

 

Is there anyway that the rear axel change could have caused this, or that the rear axel being bad and used lightly for about 1500 miles could have caused this? I just don't understand how only around 6 months / 3000ish miles later after getting my rear axel replaced now the transmission has issues too. Either bad luck or a bad repair job maybe that could cause this?  Any input would be very much appreciated.

just bad luck. 260k is a lot for a transmission.

Well I do have an interesting update and tried some stuff. If anyone has some more input please let me know and I thank you very much!

 

I decided to do a computer reset by disconnecting the battery overnight, after that she drove for about 20 minutes absolutely fine! That was all city traffic, 0-45 mph, red lights, start stop and shifted like butter all gears. Then after I turned her on and off and started to drive again, there she went back with the horrible 2nd to 3rd shift.  

I then wondered if that was maybe because she was warmed up or if it could maybe be a computer / tech issue. So I got home, left the battery connected and then about 6 hours later took her for a small drive and from the start she was shifting bad again, so I turned around and got home. I then disconnected the battery.  

Overnight no battery, then reconnected and drove and the same thing occurred, great and then goes bad after about 20 minutes. So I checked the transmission temp with my temp reading gun and she was around 180F, from the outside and never got anything on the dash of any codes still. 

After all that I again disconnected the battery, and just out of trial replaced the Transmission Module 30 AMP fuse and the Transmission Relay 5 pin fuse and after watching some videos also replaced the TPS as well, the one that was on it was still OEM.  I reconnected battery and again all the above happened, shed did great for about 20 minutes and then started to act up again 2nd to 3rd.    Also, I tried 65 MPH for a short while and no OD up and down at all, so it did seem to fix something! 

Would it make any sense that she would do great for the first 20 minutes, city stop and go if it was hardware transmission issue after all that? I have a feeling it's something else, as I thought if it was hardware related then it would not change no matter what I did.   I checked with a nice scanner and don't see any codes at all. Nor transmission light, or check engine.
