I replaced the factory battery of a 2018 Tacoma with an AGM battery then read that the Tacoma will not charge an AGM properly and will shorten the life of the battery, is this true? I have heard people taking the battery out once a month to put it on a bench type charger or having the ECM programed, I'm at a loss as the AGM was recommended, not by Toyota, by the guy at a parts counter of an auto parts store. What do you recommend?

AGMs have their own charging profiles. It will still work, but at reduced lifetime. Just get a normal battery next time.
