Help, P0339, fixed? Now P0344 - 2006 Acura RL

Sorry for the long read here, but I really could use a skilled pair of eyes to help me figure out a super intermittent problem - where details matter (hence the novel below)...

My kid owns a 2006 Acura RL SH AWD, we replaced the timing belt using an ASIN kit from RockAuto, replaced the hydraulic tensioner, water pump, etc... After doing the timing belt, we verified that the timing was correct, rotating the crankshaft multiple times and ensuring that every time we were in Top Dead Center, everything aligned appropriately - and it did... We put it all back together, added new coolant, and test drove... The car ran smooth for days... A week or so after doing that job, we also had an auto shop replace the valve cover gaskets.

Few days later we started getting a P0339 code, Crankshaft Position Sensor A intermittent fault, the car sat for a few weeks while we made time to essentially redo the timing belt job because the coolant level was also dropping a little, and the thought was that we didn't get as good of a seal when we replaced the water pump with the new gasket, and that maybe coolant was leaking into the Crankshaft Position Sensor below - causing the fault... So I ordered a replacement Crankshaft Position Sensor and a replacement water pump gasket... When we finally were ready to get the job done, the battery had died after sitting so long... So we pulled it out and replaced it... However now, because in hindsight, we pulled the battery, the fault code went away... And the car ran smooth again, coolant level also seemed to have stabilized - in hindsight I think the coolant level dropped because air was still being displaced from the system - we topped it off, and no longer had the coolant level fall anymore... So we shrugged it off and didn't do anything, and the car ran fine for a few days - until again, P0339...

So we began to tear down the car again, disconnected the battery first, but when I took the lower timing cover off, I noticed it was dry under there, and with the coolant level no longer falling, I no longer felt we had a coolant leak after all, the Crankshaft Position Sensor was dry, so I just replaced the sensor, and didn't mess with the timing belt or water pump... Put it back together, and again, because the battery was disconnected, the fault cleared... And after it was all back together, we test drove, ran fine... For a few days...

Few days later, the P0339 code returned, WTF... And after having replaced the sensor, I started checking connections, and found a loose ground bolt, where I believe the Crankshaft Position Sensor, Camshaft Position Sensor, and Knock Sensors all get grounded at - leaving a mystery as to why we were only getting a P0339 code and no codes related to the other sensors sharing that ground point... I tighten the ground bolt, reset the code by disconnecting the battery for a few minutes, reconnected the battery, and the car ran great, I now believe the original Crankshaft Position Sensor was not actually faulty, we had a bad ground........ Thing ran great after that........For a few weeks...

Yesterday, we got our first code that wasn't P0339, now we got a P0344 code now, Cramshaft Position Sensor A intermittent fault - which again, shares that same ground point, but that ground is tightened now... Qe had the VSA and SHAWD lights come on too this time... The VSA and SHAWD light went away after restarting the car... For now, I also cleared the P0344 code by disconnecting/reconnecting the battery, but I know it'll be back, probably... I'm mentally preparing myself to tear down the car again to verify the timing, I'm starting to wonder if the timing belt jumped a tooth somewhere, although what has me puzzled now though, is why does the car run smoothly when the computer is reset, and no fault codes exist - if the belt jumped a tooth, resetting the computer doesn't fix that, shouldn't it then always run rough???

Other thoughts, what if it's a bad PCM? Or damaged connection though the only shared connection between the Crankshaft Position Sensor A and Camshaft Position Sensor A is that ground point - that is tight... Bad timing (belt jumped a tooth) is the next logical thought short of maybe somehow we coincidentally got a bad Camshaft Position Sensor... Other than that, we never did anything to let the computer "relearn" after replacing the Crankshaft Position Sensor, though... It ran fine without code for weeks despite that, and the initial fault was with the original Crankshaft Position Sensor...

For now, since disconnecting/reconnecting the battery, all faults are gone, and the car runs great again... For now, but I know that will only last so long...
