I have 2010 Honda City Manual Transmission and its not good smooth shifting, I already bring it to the Shop (not Honda dealership Shop), they change the transmission oil (they put in the transmission oil is the same they put in the engine oil.) (I also change my filter and engine oil the same time with transmission oil.) Is that correct to put engine oil in transmission oil sir? After they open my transmission they saw some scratch thru the inner walls of transmission they put some specialized sealant and after they put engine oil in the transmission. And after the repair, still the same problem. It feels like not shooting my gear whenever I change gear or Gear 1. Thank you so much sir Scotty!!!!!!!!!! 🤗
Not sure what a Honda City is but Honda has a specific manual transmission fluid. You need to change the fluid out with Honda's MTF. Always use Honda fluid in their transmissions. Manual or Automatic

Honda basically strongly recommends, … "Honda Manual Transmission Fluid (MTF)” - P/N 08798-9031. In colder climates ****-9031C. I’m not sure where you are, ... India?
I say, … just use Honda stuff! You don’t really have to change that stuff more than once over the life of the car. Really. It’s all about Honda’s "secret" additive package. Hondas seem to work smoothest when Honda fluids are used, period.
And using engine oil in manuals? Sure, … in emergency! Hell, … in emergency you can even use an automatic transmission fluid, … but that would be just to get to the service shop!

You didn't give the running in kilometers of the car/gearbox. Assuming it atleast like half-million mile, it's probably that the gear synchro rings have been worn off due to insufficient tlc. Either way open up the gear box completely and overhaul it as you have mentioned about metal-to-metal wear-n-tear signs. Also for gearbox (without wet-clutch within it) SAE90 is used widely, however some gearboxes have less viscous lubricants. Better refer to manufacturer specifications.
I think the City uses either the L15A or L13A motors - similar to the Honda Fit/Jazz
You absolutely need to use the OEM Honda Manual Transmission Fluid. No ifs, buts, or maybes.
