Nissan Hardbody first gen clutch replacement

I'm working on my 1987 Nissan pickup, changing the clutch, and I'm having a terrible time getting the transmission back in. My input shaft isn't trying to fit into my pilot bearing even though I checked before installing my pilot bearing to make sure it would fit over the shaft. I can't even get my alignment tool in when the bearings installed. Any clues as to what's going on? I've torn it apart 3 times trying to figure it out. I used a clutch kit and new flywheel. The cities getting mad about it being torn apart outside my house and I don't want it towed.

Well you said you can't get the alignment tool then well the alignment tool is use this way you stick the tool in then you bolt the clutch pressure plate over. And you put a little light lubrication on the tool so you can then slide it out and put it together
