Is there a distinct difference in performance between the cast iron block/cylinder heads in the 2008-2009 Shelby GT 500 and the aluminum block/cylinder heads in the 2012-2014 models? Which would be worth the investment in the long run?

Regarding the comparison, for longevity obviously cast iron is best. But Ford also put upgraded parts in the later GT500's. Of course, the 2013 & 2014 GT500's had the Trinity motor, which was the 5.8L Supercharged V8. That was the best motor to ever go in a GT500, and if you look at prices they are the ones holding their value.
Well Iron is stronger but it weighs more. Aluminum is lighter weight but is softer and can damaged easier. Neither are indestructible but the iron should outlast aluminum in theory. In the end its going to be up to you and what your needs.
