I have a 2006 toyota sienna le 6 cylinder with 144000 miles and I use it 5 days a week driving 4 to 500 miles. I can see metal in my dirty fluid. I understand not to flush but is it OK to drain and fill and change filter, will this do more harm then good to do?

if your transmission is still working well, and you leave the fluid and clogged filter in there, it will definitely do harm, and probably fail soon.
If your transmission is already completely worn out, changing the fluid *might* cause it to slip. But, it was toast anyway.
