06 Mercury Mariner Transmission Issues

I have an 06 Mercury Mariner Premier V6 Duratec engine.  138,000 miles.  Automatic transmission failed a little over a year ago.  I had the transmission rebuilt.  The rebuild is now out of warranty.  The transmission now delays shifting between 1st and 2nd gear (each time it does this, it always eventually shifts, but the RPM gets to around 3000 first).  When it does shift between 1st and 2nd, the shift is noticeably rough (kind of "clunks" at the shift).  When this happens, the overdrive light starts flashing.  The other gears do not seem to be affected (shifting is smooth).  There is no check engine light.

This issue only happens if I drive the vehicle EVERY day.  I do mostly city driving.....15 minute trips or less.  Once the issue occurs, if I let the vehicle sit for one day, the problem does not occur on the following use.  In other words, the problem seems to get worse with greater use, but goes away with less use.

Any help would be greatly appreciated.

Sorry I didn't mention originally, the rebuilt transmission has about 5000 miles on it.

You didn't mention how many miles you have on this new transmission. Apparently, whoever rebuilt it, did not do a decent job. Replace ATF and filter and pray it helps, otherwise drive it untill wheels fall off.

You can also take it to a transmission pro and get an idea of the repair cost. I personally would not put serious money in that car.
