Should I buy an OEM fuel pump or aftermarket?

2003 Lincoln Town-car Fuel pump issue.

Starts and runs great most times but sometimes fails to start, when it does start I can hear the pump run as soon as I turn the key, When it doesn't run I do not hear the pump run. Tried replacing pump relay.

Car has fuel pump issue: Sometimes fails to start. When it starts I can hear the pump run when I turn the key; when it fails , I do not hear pump run when I turn key, I have replaced the Fuel pump relay and pressure switch  with no effect on problem. 

If I replace the pump should I use OEM (MOTOCRAFT) or can I use a less expensive pump?

It would not be unusual for a fuel pump to go bad after more than 20 years. Use an OEM pump unless you like getting stuck on the road.

Always use OEM fuel pumps unless you like to frequently get stranded on the road. You get what you pay for, especially with fuel pumps.
