2007 Scion TC Transmission issues

Hi, I have a 2007 Scion TC, automatic, at almost 160 K miles. Bought it brand new in 2006. It got recalled for being a high oil consumption car, and so I got new pistons put in. However, I also noticed that the part over the engine was a lot thinner when I got it back after the recall repairs. Anyway, they had to put new engine mounts into the car (at approx 140 k or so) (LA traffic I suppose) and as soon as I got it back, the transmission sounds terrible when reversing even at the slightest of incline. Now it occasionally even acts out when on flat surfaces when it is cold. The car runs rough here and there, so I am not sure if I should just get a new transmission, or if it is more than just issue with transmission? Should I get a different car altogether?

Any check engine light?

If you think it is the last transmission issue, have a pro check it before making  decision.
