Scotty,

I have a 2009 Civic LX Sedan AT w/ 81k miles and my AC isn't blowing as cold as it should. The refrigerant is where it needs to be, fans spin, has new fuses, and the compressor clicks on and off as it should so I believe its the compressor going bad since it only intermittently cools. It blows cold for about 5 minutes and then only slightly gets cool any time after, my commute to work here in South FL is only 5 minutes so I get cold air the whole ride to work but any delays will make it a sweaty one and I'm worried it could mess up my other AC components, is using the AC until it completely stops blowing cold a bad idea or should I just eat the cost and bring it to my mechanic?

Take it to an AC specialty shop, not just a mechanic.

As @Doc said, take it to a shop who works on AC systems. You may simply be low on refrigerant.
