2012 Ford FusionSE

I have a 2012 Ford Fusion SE 2.5L with 131,000 miles. Most of the miles are highway miles and I have done regular maintenance on it since new. The problem I'm having is when I put the car in gear (doesn't matter witch one) with my foot on the brake the engine RPM's drop to about 6-7 hundred and the car vibrates and acts like it wants to shut off. When driving everything is fine and runs great, only happens when stopped and in gear. I recently cleaned the throttle body, Mass air flow sensor, and put a new air filter in. But the problem persists. Any suggestions on what to try next would be much appreciated. Thanks, 

PS, There are no codes or any indicators. To the electronics it runs fine.

How good are the battery and alternator? Did you load test them?

Yes I did have them both tested. The alternator is new, about a year old but I tested anyway. Had the battery tested as well and it came back good. I put a multimeter on the battery with car running and a/c on and the alternator was putting out about 13.9v.

Change your fuel filter and pressure test your fuel pump.
