I have a '13 Highlander Limited with 105k miles. It has the tri-zone HVAC with controls in the rear as well for passenger access. The top (ceiling) vents in the rear blow warm to hot air. The underseat vents seem to blow at least cool. Does this model have a separate condenser for the rear? Any thoughts?

There is only one ac condenser in your car-in front of the radiator. For cars that involve tri-zone climate control- there are separate pipes that are underneath the vehicle that are bring the cold air into the back. There are also separate fans for the rear zone.
Some things that you can check are:
1. See if your rear blower has gone bad.
2. Check if your rear blower is clogged up.
3. See if the ac resistor in the rear has gone bad.
4. Check if your ac needs a recharge.
