2007 Volkswagen Rabbit 2.5L with manual transmission with 160,000 miles now bought used with 145,000 miles, my issue started when my clutch was going out it started to grind some gears once my clutch was replaced the gears stopped grinding but i noticed when i start my car in the morning and let it idle until the idle is at normal rev and start driving and shift into 2nd at any rev and the gear doesn't grind at all but once the engine is warmed up and try to shift into 2nd gear its grinds but it doesn't grind if i shift under 2k rev.
Parts that have been replaced
Clutch stage 1 conversation with solid flywheel (brand Southeast Clutch part number 17-065RSMF) kit came with throw out bearing and also replaced clutch master cylinder.
It appears to me that the syncronisation teeth (for the 2nd gear) are worn out (due to the previous treatment). You might want to baby it (low rev gearchanges) until you find a replacement transmission (idealy with less than 100K Miles) or rebuild it if you can find the service manual for that particular transmission.

second gear synchro is compromised, no doubt, but at this point it's worth trying something different with the gear oil. I bought a car that had awful synchro issues and got a great deal on it. It had the incorrect gear oil in the transmission... I asked around and changed it to the most recommended fluid for my transmission and after a few weeks it was perfectly fine.
I have a similar issue on my Audi A4 from '95 (manual transmission), when cold i do not shift into 2nd gear i move directly to 3rd until warm up, then it shifts without issues into 2nd also. The car still works but i am looking to get a Toyota in the near future as i can see the lost of quality in Audi/Vw newer cars (>2000).
I find that's general problem of manual transmissions. Grinding noise and/or difficult shifting into 2nd gear.
