what are the main problems with 05-09 v6 mustang im considering buying one

They are decent cars the weakest point is the automatic transmission so be sure to have a mechanic check that out

Usually the V6's have been badly abused before owners find out they should have bought the V8. Watch-out for the auto tranny, especially in 1-2 transitions.

The Cologne V6 engines were great motors. BUT they did not generate much horsepower. If you are looking for just a fun to drive car, they can be great.
Have a mechanic check it out just to make sure everything is good. I've owned 6 of those cars before, a mix of GT and V6. They were all very solid for me, but I do not push anything I own to the limits.
