I have a 2014 Mazda CX-9 that I have owned since 2016. I had no problems with it at all until about 3 months ago. I woke up to find antifreeze on the ground under my car. In the end I had to get a new engine. According to the guy who replaced the engine, there is a flaw in the engine design that lead to the problem. If that is the case, then my new engine probably has the same flaw. Do you know anything about a flaw in the CX-9 engines from 2014? If so, I am thinking that I need to get a new car before my engine warranty is up or risk another failure.

That model uses a Ford 3.7L V6 engine with an internal water pump that is a ticking time bomb. Being internal, when the pump starts leaking coolant mixes with the engine oil which can destroy the engine. That is most likely what happened in your case. I'd get rid of it, especially if a used engine was installed since you don't know how old the water pump is.
and will my engine get damaged after the internal pump's removal?
I don't understand the question. When I said "get rid of it" I meant get rid of the entire vehicle.

All Ford Duratec V6 engines including new ones still have that flaw.
The water pump is located inside the engine and is driven by the timing chain - when the weak water pump (with a single tiny gasket) begins to leak, it totals the engine unless if caught immediately.
The solution is just to replace the water pump (not a cheap job by any stretch of the imagination) with a good aftermarket unit that has 2 gaskets when the engine reaches ~60k miles.
The old Mazda CX-9 (unlike the newer ones) is decent, the main issues are related to the Aisin transmission's PTU, although the main issues have been until the 2013 (inlc.) model year, some 2014 with the AWD system may have grinding sounds and eventually fail.
