Hi Scotty!
I have a 2011 Mini Cooper stick shift. It’s been idling really rough in nutural, 1st gear, 2nd gear, and reverse. I took it to BMW and replaced the belt, the oil gasket, and spark plugs and coils. It’s still idling really rough! What do you think it could be?
Is that the Peugeot 1.6L prince engine? and what's the mileage? Does your RPM float or are they constant? Is the engine shaking?

Have you cleaned the MAF sensor?When you put in neutral, does it also idle rough?

I don't think it's a matter of gears, probably just vibrations at low rpm.
So, start with cleaning the MAF sensor and throttle body. Also change the air filter.
