Timing belt replaced, car drives different.

I recently had my timing belt and water pump replaced on my 2000 Lexus GS 300 with 200k miles. The car was driving exceptionally smooth and quiet before the change. After getting it back, I noticed that the car doesn't drive quite the same, it feels a little bit rougher than it used to, and it sounds slightly louder when I accelerate (its fine on idle). There are no check engine lights or funny sounds coming from the belts. When I took it back to get it checked out, the mechanic told me there was nothing wrong, and that sometimes new belts need time to wear in. Its also worth noting that the car was 2 quarts low on transmission fluid that were topped off due to a small leak in the pan, and the thermostat was replaced as well. Is this Normal? or is my mechanic lying to me? He said if the belt was off by a tooth that it would be shaking all over the place, which its not. Thanks Scotty!

Still sounds like your mechanic put on the new timing belt one tooth off where it should be.
