This may be a "Captain Obvious" question, but I'm going to ask it: Did anyone actually clear the codes with a scan tool?

As an ancillary question, are these active, pending or historical codes?

If the misfire is being reported on a specific cylinder or cylinders try moving the coils to other cylinders and see if the misfire travels with the coil. If so, you have a bad coil. Also check condition of spark plugs.

Having an engine rebuilt isn't cheap.

I'm making an assumption here, but what did the shop/person say who rebuilt the engine?

Do you have a warranty for the work performed?  If you do they should make it right.

Rebuild isn't the usual solution for a misfire. What was REALLY the problem?
