I have a Toyota Matrix XR 2004 automatic, I've bought it since 2012 with 103K miles, now with 160k miles. I love the car so much and it was so reliable until the last issue occurred. I've noticed once that the engine was consuming a lot of oil, I've asked the mechanic to change the engine sealings for me and he said that he have done that, after 8 months I knew that he only put silicone instead of changing the sealings I couldn't sue him because here no laws protect you, later on bearings sound started to came up, I kept driving the car until I got the engine blown after 1 year with normal service but never repaired the bearings, and usually I do drive the car without any merci, most of times with high rpms... They are really good, fast and reliable.
Later I've replaced the engine, o2 sensors, and spark plugs, and then new issues that where never before came to scene even before replacing o2 and other parts after engine replacement.
The RPM becomes too low when the car is warm, when in neutral the rpm is about 800, and in Drive when I slow down or wait for the sign to become green, it falls to between 700 and 600 and it's really annoying.
The car's smoke when between 1000-2000 rpm is normal, but some black water is thrown. When I rev it up, black (most of times)/ white(with black but as if they are separated layers black-white-black-white)/ grey(some times) smoke and a smell like octane comes out, and the exhaust pops, in the C.O test nothing appeared, all where zeros, except when revving, the mechanic noticed excess of oxygen as he claimed.
No faulty codes appeared, we've checked the car with even most expensive scanners and nothing seemed abnormal.
Is the fuel not good? Is it the engine?...

- It sounds like it is still burning oil. Regardless of the laws in your area if the mechanic charged you for work that was not performed then it is fraud. I would talk to a lawyer.
You ask "Is the fuel not good". How old is the fuel in the car - has it possibly been contaminated? If you think the fuel might be bad, that's a pretty cheap thing to test - drain the old fuel, put in fresh.
You could check on the oil burning situation by doing a compression check to see the state of your rings, valve guides etc.
Have you/your mechanic pressure tested the cooling system to identify if the engine has a blown cylinder head gasket? That would seem to be the most likely cause, as most other kinds of misfires and problems would cause trouble codes to show up as a Check Engine light or on the scanner.
