Hi Scotty,
when my wrx was less than 50K miles, it started make this whining noise (sounds like a super charger) from engine.
it only happens when the car has been sitting (oil is completely cooled down) and then start driving fresh. but it doesn't happen every time though.
the whining noise gets louder with the engine RPM and doesn't matter if it's in gear or not.
the sound eventually goes away when the engine is fully warmed up.
i went to dealership 4 times but the problem still exists.
So far they replaced oil pump, chain guide, clutch pressure plate, clutch throw-out bearing, alternator, tensioner pulley.
and replaced idle pulley myself as well. (basically anything that can make a worn bearing noise).
These attempted fixes happened about 1.5 year ago but the sound is still there.

lastly another symptom of the sound is when the car is slow rolling in neutral(with clutch pressed & held) at about 2-3 mph at parking lot
me trying to put the First gear (you know it's a bit hard to put into first gear while the car is in motion) and when the shifter is fighting to get into gear, the similar whining sound happens with slower whining noise. if I don't put the gear fully into the gate and take the lever back to neutral, the sound goes away.
my feeling is the it's pilot bearing... or could be another bearing in the transmission?
what do you think?

Might be worth getting a mechanics stethoscope and trying to chase it down with that.

I would recommend using a camera to try and investigate your valves but it feels like your valves are dirty what I would recommend doing is getting some fuel system cleaner (if your car is not direct injection) and next time you fill up put a bottle in and see if it changes anything very little cost to buy and could fix a big issue.

I have the exact same problem on a 2002 chevy prizm with a manual transmission. I disconnected the serpentine belt to rule out and bad pully noise, changed plugs, and it's still there. Going to clean fuel system/injectors before trying to adjust the valves
