Hey Scotty! I have a 2007 Lincoln MKX with around 150K. I had a transmission shop check out they transmission and they identified a motor mount that was worn out. I had them replace the hardest one, the one where the exhaust would have been in the way, but decided to hold off on the other ones. My husband replaced the one under the battery and the one on the right/ other side. I drove it gingerly cuz I didn't want to know that this wasn't the problem, but it wasn't.
We have a 2000 Sienna van that did the exact same thing in 2008. We had the transmission rebuilt, after replacing all the motor mounts, but the problem continued. The transmission shop found where the shift cable was broken/ or the casing was split. Once they replaced the shift cable, no more problem.
So we replaced the shift cable on this MKX. I drove very gingerly around the spot where it makes the noise during a shift, which is usually between 1st and 2nd gear, going up a small hill. I happens when the car down shifts or is thinking about if it wants 1st or 2nd gear. So I usually sorta accelerate through to 2nd gear so it's going in a forward motion or whatever the transmission does in a normal acceleration, in order to bypass the problem.
what is it Scotty? why did replacing the shift cable stabilize it for a short time?
Does cold weather have anything to do with it? I am only the driver. I don't know this car.

Well things can move cables can stretch sometimes you might have been near the edge of the adjustment for the cable attaches on the transmission range sensor and that could eventually be too long or too Short and give weird data to the computer for the transmission so check to make sure that that transmission rain sensor is set correctly
